The enzyme is an endo hydrolase that hydrolyses the alpha-(1->3) bond in funoran, a polysaccharide produced by red algae of the genus Gloiopeltis. The cleavage point is different from funoran endo-beta-hydrolase (EC 3.2.1.222). The enzyme from the marine bacterium Aquimarina sp. AD1 also cleaves the alpha-(1->3) glycosidic bond between 3,6-anhydro-alpha-L-galactopyranose and beta-D-galactopyranose of agarose (cf. EC 3.2.1.158, alpha-agarase). The anomeric configuration of the product (configuration retaining or inverting) has not yet been determined.
